If you haven't already started converting the FLAC to mp3, this would
work...

c:\music\flac\etc etc

c:\music\mp3\etc etc

...and then just point SC to c:\music\flac

If you are doing a lot of conversion, I'd recommend trialling
dBpoweramp; the batch convertor is really good and can use as many
cores simultaneously as your computer has available.

I converted loads of ALAC to mp3 for my iPod, and the control over
output directories, tagging, artwork etc really made the job easier.
