I use DBPoweramp converter to convert from one format to another (APE to FLAC, say, or FLAC to MP3 or OGG). BTW I assume you realize that converting from MP3 or OGGV to FLAC will just make the files bigger, not sound any better.
For entire-album-as-one FLAC plus CUE, try Medieval Cue Splitter (free tool). If these are albums designed to be listened to at one sitting, try listening to the album-as-a-single-FLAC, and if SC is OK with it, I'd suggest -not- splitting it up as, although SC does do gapless playback, sometimes there's an intentional gap, and that gets swallowed up.
