Sorry, I should have mentioned that Im on Windows XP,so, all that I have mentioned works on XP. Also , check on the hdcd site, to see fi theres a linux version of hdcd.exe. I think that you should be at the latest Squeezecenter version, because thats the one that includes flac to flac transcoding with Sox. I just piggy backed the sox transcoding with hdcd. I think this Sox transcoding was added to allow 96khz files to be played in SB3 (downsampled). So , the only problem I have found with using hdcd in the way I used it is that it only works for files that are 44khz 16 bit.
