If I understand correctly, 1) you are not planning to re-rip the non-flac formats and 2) the mp3 format will only be for ipod use going forward, not SC use?
If so, I agree with badbob, you need an SC directory and an mp3 directory under a top level "music" type directory - with SC pointing at the first directory only. How you organise the SC directory is very much up to you. Artist/Album/Song is popular and works well for most music. If, like me, you have a lot of electronic music (lots of various artists) or classical music, then Album/Song may work better. If you are planning to re-rip, then I wonder if the format that would work best is SC/flac/Album/Song, SC/wma/Album/song etc. Would make it easier to work out what you still have to re-rip. -- Siduhe Who am I on 'LAST.FM' (http://www.last.fm/user/siduhe)?
