Not sure I have an answer, but: (1) what do you mean you created FLAC with SC version of FLAC? SC doesn't have ripping capabilities. What program was used to rip from CD to FLAC. And if you look at the tags within, say MP3TAG or Foobar, do they show up correctly. (2) What happens if instead of looking for new and changed music you do a clear and rescan instead?
