What version of MediaMonkey and iTunes are you running? Until very recently MediaMonkey only synced when the version of iTunes installed was 8.1.0.52 or less. I had to uninstall iTunes and delete application folders etc. and then install the above-mentioned version of iTunes to get sync to work (I don't have the paid version so can't transcode)
