What I tend to do is 
1) Rip (for me using EAC) to a temp folder
2) Tag & albumart (using MusicBrainz Picard & mp3tag). Moving the files
to my full library containing flac. Done by Picard automatically.
3) Replaygain using foobar

I also setup the flac2mp3 script and regularly run that to convert my
flac files to a seperate directory with mp3 files.

You can then setup your players that don't support flac to look at that
directory.  

*Make sure you uncheck options to let itunes\windows media
organise\arrange your music library*  
This seems to be what is happening to you.  If you don't they will
rearange folders and tag them to their specs.  I also deactivate
fetching artwork or tag updateing as at this point the files should be
fine.  Check under preferences in itunes.
