Ipod connectors will be the standard ipod style, not mini jacks. It allows your car deck to communicate with and charge the ipod. Aside from the size needed to store your ALAC files on the ipod and the shorter battery charge it creates, there's no reason you can't switch from FLAC. You can always switch back if you wish.
