I have had similar problems in the past and as others have alluded to, it is easy to "break" a multidisk set to the point where I've quit trying to fix things before MP3Tag (EAC earlier, DBPoweramp now).
I've essentially written an Action in MP3Tag that looks at items such as Discnumber, Album Title, etc and rewrites the tags to match a Track = 101, 201, etc. style like others have mentioned based on the highest disc number (so that 4 digits will show up if I'm up to 10 discs). Discnum = 1 (set to the same for all tracks). I used to eliminated Discnum but some other software kept occasionally writing a Discnum tag to the occasional track if it wasn't there, so I've kept it there for everything. Replaygain-Album = "max" of all replay gain album values to keep them consistent amongs the whole set. Album = Title - most multidisc sets will have a (disc 1), etc. tag, so I remove that part and make sure they are all the same etc... Sounds like a lot of work, but by using an action I've set it up once (and tweaked it a handful of times since) to make it work in MP3Tag everytime with one click.
