It should only scan the files you have configured to be found by the
standard scanner, but the first time you do a rescan it needs to delete
all old data and possibly this could take some time. Does it still take
a long time the second time you run it after you have configured LMS to
use a small library ?
If it still takes a long time you can try to enable info level logging
on plugin.customscan* log points and see if you can see in the log if
it's the refresh/delete part in the beginning that takes a lot of time
or if it actually seems to scan more tracks than you think it should.
