Yes, disappearing weblogs is an incredibly serious problem but I cannot reproduce the behavior and nobody else has reported it. We have had the 2.1/2.2 code base in production for months now. Steps to reproduce would be extremely useful
As far as I know, the only way to remove a blog from Roller is via the Remove Weblog button at the bottom of the Weblog Settings page under the big red warning. If you accidentally deleted a weblog in that way, all entries, categories and other items associated with that release would have been deleted too. Can you tell if that is the case?
