I think more recent autotools don't check fortran unless it is requested. So the warnings in question may die away eventually.
There is a point of backward compatibility. While I don't think anyone would like it if we move to FC we should probably have a transition period where we have both FC and SAGE_FORTRAN. The later being equal to FC. But we should use standard variables over custom ones unless there is a compelling reason. I don't see any right now.
