We have had this discussion many times before and such a requirement would be a major obstacle for serious Sage development. I think it's better to accept that as a fact than to fight it. It's simply not realistic to use only officially released upstream packages.

With PARI, there is the additional problem that they release very very slowly (the last non-bugfix stable release was in 2014, the one before that in 2011). Hopefully, OpenDreamKit will help to get a new release of PARI out sooner.

Finally: distros also often use patched versions of upstream packages, so why should Sage be disallowed to do the same?
