Thanks for the suggestions. I have now installed icedtea6-plugin and sun-java6-plugin together with their dependencies etc. Running sage still gives no output and no error message.
However, when I run in notebook mode I get a solid black square with a message saying 'jmol loading' with a countdown. The square then stays black. While this is progress of a kind, it still gives no image.
