I just tried http://jmol.sourceforge.net/demo/dots/ and it worked perfectly. After opening a new worksheet in the notebook mode I still get a black square. Two questions:
1) Is notebook mode the only way to make 3d plots? 2) Is it possible that I have a path problem with sage in /tools rather than /usr/bin?
