Per previous email, masquerade domain is blank, so is smart host. FQDN
field is correct, and when I click the Check DNS button, it says that
the domain name is valid.

Just noticed that the store was dismounted this morning, and a buncha
errors in the event log - 1159, from the MSExchangeIS. Running a full
backup now, but after mounting the store I didn't see the mailboxes in
ESM - rebooting fixed that...

In ESM, under 
UKSite/Servers/Servername/Connectors/USSiteConnector/Properties/Remote
Bridgehead: I show that the server name of the US server is just the
bare NetBOIS name - not the FQDN. Would this make a difference?

Doesn't seem to be the issue.

However, I do note that the site connector in the US office has the
5.5 box as the remote bridgehead, and that there is no queue in the US
server pointing to the 2003 box. How do I change that, so I can
decommission the 5.5 server when the time comes?

It just got worse...

ntbackup is blowing up - I was using it to back up to a file on the
new file server.

I note that there are 11,401 files in the mdbdata directory. Good news
is that the disk space is only about 20% full, so that shouldn't be an
issue, but how on Earth do I get around this?

First thing to check is that the FQDN on the SMTP virtual server resolves 
internally OR change the SMTP virtual server from All Unassigned to a specific 
IP address.
