[Freesurfer] wmparc

Hi all,

I am working with FS 4.5 and 5.0 and I have noticed that in wmparc.stats in 5.0 
there are volumes (segmentations) that do not appear in the wmparc.stats file 
(and appear in 4.5 version), for instance the subcortical structures, 
ventricles, cerebellum. In wmparc V 4.5 I have 1189 rows with structures and in 
v 5.0 I just have 70. Why is this?

What volume/area should I use to measure the motor cortex?
Is there a way to measure the volume/area of medial or ventromedial prefrontal 
cortex?

[Freesurfer] medialorbitofrontal_area

Hi all,
The total rh surface is always bigger than the lh surface (I've checked also 
the cerebral cortex volumes and the rh are also bigger than the lh volumes).
I have the rh_medialorbitofrontal area bigger in 30 of my 32 subjects, but when 
I compare the lateralorbitofrontalareas, these appear to be good in the two 
hemispheres (is this normal this difference between the two hemispheres in the 
medialorbitofrontal and the similarities in lateralorbitofrontal areas?).
The values are not wrong because of the bug in parac2table once I've checked it 
manually in aparc.stats files.
Should I normalize the individual areas to the correspondent lh or rh 
hemisphere? What suggestions do you have?

What's the total surface area of the rh? Is it bigger than the lh?

 It's not unusual to have asymmetries in some patients. I have seen some 
 myself in AD. Have you checked the segmentation in those areas?

I am working with QDEC and I would like to know if it is possible to do 
subcortical structures (e.g. hippocampus, amygdala, putamen) analyses in qdec?? 
I only have cortical structures mapped in my analyses.

[Freesurfer] Qdec white matter

Thanks Nick,
my version is 4.0.3 on a linux 32bit. If you could send me the update I would 
be grateful.
My point is to do a whitte matter comparison between two groups of subjects, 
with and without a pathology.  I woul like to use white matter as I use 
cortical thickness (If it is possible), and not as a regressor.

[Freesurfer] FS versions

Hi all,
I am doing a study with FreeSurfer (80 subjetcs till now), and I have cases 
reconstructed with the versions 4.2 and 4.3. I want to continue the study, and 
install the 4.5 version. I saw that in this release the Destrieux Atlas was 
updated. Could i compare the cases from the versions 4.2, 4.3 and 4.5? Is it 
correct or I only should compare cases (volumes, thickness, ...) between the 
same version?

[Freesurfer] qdec analyses

Hi all,

I am a little bit confused about the qdec display. I have some simple questions 
about two groups A and B:

1- In the question, does the average thickness differ between A and B? How this 
average is calculated? By the difference between the A average and B average 
(avgA-avgB) ? The negative values (normally in blue) mean that the thickness 
(average of B) B is higher than A?

2- I want to analyze lh parahippocampal thickness. What is the difference 
between insert the values manually in the qdec.table.dat file (like the 
tutorial) or import ( in subjects - stats data import) the 
lh_parahippocampal_thickness from aparc?

3- In the question, does the thickness--lh_parahippocampal_thickness 
correlation differ between A and B? what for instance a positive value mean on 
display? I only expected results in the parahippocampal area...

[Freesurfer] qdec start

Hi all,
I am starting with qdec and i have a simple question. I have 30 recon-all 
subjects but I didn't do the -qcache option. 
1- I want to know if I need to run this -qcache option even if I use the 
fsaverage target subject, or this is only necessary if se my own average 
subject?
2- Where do I make the connection between my subjetcs and qdec? It is only 
in qdec.table.dat?
