[Freesurfer] Freesurfer tutorial datasets v5.1/5.3
External Email - Use Caution Hello FreeSurfer Experts, I'm following the longitudinal FreeSurfer tutorial using v5.1 to become acquainted with stream prior to analyzing our own data. I was able to follow the QDEC tutorial using this version on the Buckner data, however, I kept getting error messages in the QDEC when using the longitudinal data. I created the cross-sectional .dat file using: long_qdec_table --qdec ./qdec/long.qdec.table.dat --cross --out ./qdec/cross.qdec.table.dat The longitudinal measures (i.e. long.thickness-avg) did not appear in the QDEC, and I've tried to look at thickness alone, and got an error message after hitting 'Analyze'. I assumed these issues were arising due to the fact I downloaded the tutorial dataset for v6, when FreeSurfer v5.1 was installed. I then tried to download the datasets for versions 5.1/5.3, but the files seem to be missing. Can these links be updated? [Freesurfer] Freesurfer tutorial
Hello, I am new to using freesurfer. I have installed it successfully and am attempting to go through the tutorial. The tutorial seems to be out of date. I am at the Data Conversion step of the tutorial with the tutorial_subjs directory from the gzipped buckner_data tarball. If I try to run recon-all -i 014-anon/001.dcm -i 015-anon/001.dcm -s anon it complains about the -i flag. It also complained about the -autorecon-all and -autrecon1 flags. Looking through the usage output, I'm guessing that these have been replaced by -all and -stage1 respectively. What has the -i flag been changed too. Forgive my ignorance, if anybody has a changelog or can point me to one, I'd be happy to dig around for this info. Hi Gabe, What version of freesurfer are you using? The -autorecon-all, -autorecon1, and -i flags should work with a current version - but are relatively new. If you are using an older version these flags will not work. Could you also send the specific command line and error message you are receiving. Would you consider providing a .pdf version of the web document FreeSurfer Tutorial: Morphometry and Reconstruction that could be easily downloaded and printed out? We occasionally teach a FS class here at the NIH and I know it helps to have a paper-version of the manual to refer to (which is very nice by the way, well-written). Thanks!
