I've seen that problem numerous times client side but didn't know it affected servers too. Oh well. You live and learn. Clientregistry.blob gets "corrupted" by Steam time to time on clients so server isn't that different. It just thought your game was updated while it lacked new files. Deleted the steam binary and the hldsupdatetool.bin. Re-downloaded the update tool and re-extracted the steam binary. Tried doing a fresh install in a new folder, same result. Permissions aren't an issue as I've also tried it as root just to be sure and the same thing happens. I've posted in the Tripwire forums more than a week ago but no one has replied yet. When I look in the install folder there are a whole host of files missing. The update tool only seems to be getting some of the files, but thinking it's got all of them.
