At last my problem with sound popping is solved by commenting last line of alsa.base.conf. Although I don't think that is the final solution, because I'm using laptop and turning off sound card while its idle would save some battery juice. I have this problem too. I'm using HP DV6529em laptop.But my sound card is different from Audigy 2: HD Audio - Conexant CX20549-12 OS Ubuntu 9.10 Because it is my third day with Ubuntu, I don't really have a clue how to fix this, neither I want to mess up my OS. Hopefully someone will come up with appropriate bug. I had the same problem. Commenting out the last line in /etc/modprobe.d /alsa-base.conf didn't work for me. So the temporary solution I came up with is a small shell script that constantly plays a silent wav file to keep the sound card from turning off. I don't have any popping noise anymore because the soundcard is always playing a silent audio clip. I've attached the temporary fix for anyone who wants to try it. I have this exact same problem, also using an Audigy 2 with the emu10k1 driver.
