Hi Sun. One of the handy features of aroma.affymetrix is that it pulls a lot of information from the directories in which files reside (e.g. platform, dataset name, etc). If you are on unix/mac osx, you can use symbolic links for this. For example, everything in your ./rawData/MYPLATFORM/MY

Dear Henrik, I am trying to export the CN ratios for a few thousands Affy500K. So far, I am using the extractRawCopyNumbers function which works but is pretty slow (I am on a shared-network disc...). I was wondering if you had any documentation somewhere on how you combine the NSP and STY chips?
