Hi Jens,
In addition to Lukas's suggestion, It would be good to run an Inventory
'Recalculation' for the Item in question.
Also make sure that you cancel/close all the
sales/purchase/production/transfer orders involving the items in question.

You could try the counting journal (not sure if available in version 2) in the Stock module. Through this journal we could not only manipulate the quantity but also the cost amount (at the General Tab page) of the Counting Journal lines form.
