Just as a follow up , as a last resort I did a clean install of the SBS
and
now everything works as it should.
So I guess in hindsight I must of had something messed up in the
player
settings

Wouldn't the fact that the digital out works fine rule out any issue
with the server settings?

AFAIK, the server settings a per unit, so the fact that a different unit
works does not rule out messed up server settings.
Review all the server settings for the failing unit.
You could also try connecting to mysqueezebox.com rather than your
local server.

I am having the exact same problem. I used my SB v2 yesterday morning
and it was working fine. When I came home from work I found that the
analog output was very weak and distorted.
I did the Xilinx re-programming and a reset to factory defaults but am
still experiencing the problem.

Then I can only think of two options:
1) There's something wrong with your Squeezebox Server setup, so that
the automatic volume adjustment ReplayGain has gone haywire. Or
something in that vein.
2) Or there's a hardware error in the output stage of your SB3. In the
latter case, don't throw it

I don't think it's a server issue because I can plug a different SB3
into the system and all works well.
What I did notice is that the digital volume control has no effect on
what little sound that I can hear

All of a sudden today the output of my SB3 stopped working... :(
I have tried different sources including another SB3 and the rest of
the system works fine.
If I turn the volume all the way up I can hear the music very faintly.
Any suggestions on what the problem could be??

Have you tried to 'reset to factory settings'

or holding 1 on the remote to 'reset xilinx'
