You can use MPEG Streamclip to change the aspect ratio and/or cropping on each
of the files. Open the program, select export to quicktime and then select
the appropriate settings so you can make all of the files either 16:9 or 4:3.
The default settings will allow you to easily make a 4:3

I don't know the Adobe Encore abstraction for titlesets, but in Apple's
DVD Studio Pro, they call them tracks. I would assume that this
