The deal with using freesurfer 5.3 and older versions of perl is a
little complicated because perlbrew installs older versions of perl
under the users home directory, but the mni scripts point to
/usr/bin/perl. I will point you to this thread where I explain the
additional steps you need to do

I am in the process of checking the alignment of my participant's baseline
and followup scans to the template scan using the norm.mgz files. I notice
that sometimes the image appears brighter in the first scan vs. the second
follow up scan. Is this problematic? I don't see any clear

Can you provide the log file when running with the dev version? It
