I checked the mri_gtmpvc --help command but the arguments for symmetric
Geometric Transfer Matrix and two-component model (Meltzer)
are missing. See the output below:
USAGE: mri_gtmpvc
--i inputvol : source data to PVC
Run it with --help. Also look at the PETsurfer wiki page for typical usage

These are the commands we would run to calculate thickness in an ROI volume:
mri_vol2surf
mri_vol2label (please ignore misleading name, will also work on surfaces)
mris_anatomicalstats

1. All the spatial, distributional and markov info we detailed in our
methods paper (priors at each point, markov priors in principal directions
and means and variances of geometry, all stored per label
2. It is on the surface/sphere.
3. Not trivially, but the code is open source
