Hi, I think you are just mistyping it, if the subjects dir is in "
/Applications/freesurfer/subjects/ " the command should be:
export SUBJECTS_DIR=/Applications/freesurfer/subjects/
( instead of export SUBJECTS_DIR=)

Hi Lily,
I believe bbregister should work with T1 and FLAIR using the --t2 contrast
(white darker than grey). Works for me!
You could also use mri_mask with input your parcellation (wmparc) and mask
your FLAIR ROI.

Just added to the recon-all script on dev branch the read of T2 min/max
inside/outside and nsigma_below/above parameters, which are now being
passed to mris_make_surfaces.
As I mentioned on the github bug you created, I would be careful
/vivi/images/freesurfer/**00112288Proc/dmri and see if that
works?
