A build of the current hugin default branch also builds OK with the RC2.

starting Hugin-2016.2.0, is no longer an issue with the default source
built on Fedora.

If I understand this correctly, perhaps a workaround is to leave the tmp
dir field blank, generate your control points, then save your .pto.

As Hugin works in 2D, I assume you are looking for some relationship
between points in the original image and points in the transformed image.
Have you looked at the 'pano_trafo' function?

did it just happen to be like that?
If I understand your problem correctly, just go to the Crop tab and drag
the boundaries to where you want them, or simply select 'autocrop', then
you can manually adjust the boundaries from there.
