I confirm something similar, Otis, but not random. 100% reproducible: in Firefox on Mac OS 10.9.1 Mavericks. I am not doing anything else concurrently. No inducing activity is needed. When I run test2.htm from the URL you gave, a small molecule (caffeine?) appears in JSmol. When I rotate that,

It's possibly related to having pressed the platform speed 8 link at some point prior to the problem. It's hard to tell. It's a random event. One other observation: It seems to occur shortly after an unexpected load of some sort. I'm playing with model rotation, and suddenly the load alert
