Yes, I did that, I use standard vias, 0.01 drill. 0.025 pad, no micro, no
buried, no blind.
I just need to specify different pad size (or remove) on inner layer.

Via parameters Dimensions->Tracks_and_Vias you can use the radio buttons
to select which vias you're talking about, either Standard Via, Blind Via,
or Burried Via.

I am not sure that this is possible. Vias and through hole components
have pad for every layer. Try to edit the files with a Gerber editor and
trim the pads . Could you send a visual representation of the DRC ? Most
likely you will have to rework the problem zones.

My PCB house DRC check complains about vias having pads on inner layers.
How to have via pads on the outside and no pads inside the board on 4
