I don't believe that ink effects work on 3D sprites.
A 3D sprite is just a viewport into a 3D world, so the mindset of what
you want to do isn't about layering sprites- it's about placing 2 objects,
one in front of the other, in a 3D world.
What you basically need to do, is to layer/combine
You can use FileIO xtra if you write your data one byte at a time.
Slow, but it works.

AFAIK pdfXtra cannot write PDF files, you'll need acrobat or some other
pdfwriter for that.
