Good news! I was the problem.
Specifically, a bit sloppy on a piece of testing. When I was testing to
see if changing various BIOS power management settings made any
difference, I ended up leaving it configured with both APM and ACPI off.

The HP that I was testing with now shuts down completely under the
Lubuntu LTSP server. (I have not tested it yet with Ubuntu.)
But the eMachines that I was testing with still fails the same way as
before under both Lubuntu and Edubuntu LTSP.

This is a BIOS setting. Press [del] when the machine starts, and select
"Instant off" or "Wait 5 seconds before poweroff
I second this. I'm using LTSP on the server version of Ubuntu 12.04.
With 11.10, the machines shut off, but not now. They will reboot just
fine. It happens at least with HP Z210's. We recently upgraded and I
can't recall if it happens on other machines (and hate to interrupt
anyone to turn them
