Do you have a Systemline system ?
Systemline 1.5 should have been overriden by BBCiPlayer 1.6.4 if the
plugin are considered identical - make me worrried there are some
differences if you are using a systemline system.

In my use case the LMS Cache is on an SDD attached to the Pi, that's
where I edited the file Plugin.pm.

I deleted My Apps from the main menu, I never used anything that was
