No, if you delete a Virtual Folder no messages will be delete. They will
remain in the "real" folders where they are. VFs don't hold any
messages, they just 'display' messages
I guess I just remove the existing filters?

There is no functional difference. Normal VFs are created within an
account and that's how they will appear in the folder tree (and mail
directory in disk). Common VFs are created _outside_ any account.
