So.as far as album art embedded in the flac, does it affect the
sound at all. If the player is having to decode the flac and having to
decode the art too does it make a differenc? To be honest I'm not even
sure how the art is utilized when it is embedded.

Do you have your art as a jpg in the same folder as the music or have
you embedded it into each file?
I use MP3Tag and embed the album art into each flac and my artwork
never disappears. I do run my server and have my music on my pc though.

You indicate that you have the issues with the Web UI. I have had art
issues in the Web UI which were caused by the web browser caching. Try
clearing the cache in your web browser and see if that helps. (My
symptoms were different however - I was getting jumbled artwork...
