Damnit. It turns out I did have another channel without a defined chatnet.
Sorry about that.
It works now. I just added 5 channels (after removing that channel without a
defined chatnet), saved the config and restarted irssi, and they were all still
there.

I'm afraid the issue still isn't fixed, only manual config file changes
do not cause any channels to disappear.

I've checked the irssi config, and it seems every time I add a channel,
the last channel in the row gets 'kicked off'. This only occurs when I
add the channel in irssi itself, so I've switched to adding the channels
in the config file for now.

Can you please attach your ~/.irssi/config file? Remember to strip out
any passwords.

You have the following line in your channels-block: { name = #irssi;
chatnet = ircnet; },, but you have no other references to IRCnet in
your config file. Removing that line will fix your issue, but this has
to be fixed in a more elegant way. I will talk to the other Irssi guys

Thanks for reporting this issue. Have you had a look on the irssi config
file that is written? It might be interesting to see if the channel
information is written to it or not.

By disappear, I mean that they did no longer appear in my '/channel list', and
I did not autojoin the channels, even though I added them with the -auto
parameter.
settings_autosave is ON.
I tried adding the channel I lost most recently, then joining it, then
/layout save, then /save. It didn't
