The file-based repositories have that issue. I don't recall why, but the
code to clean them up has existed for more years than I've been involved
with the project. At one point, I seem to recall figuring out why, and
documenting it on list, but I have long since forgotten why.

The file-based repositories self-clean on initialization.
At some point, we'll get around to changing it. Perhaps by incorporating
Commons Transaction support.
