Understood. 

My question is then: Is there any way of saving and restoring settings for full
screen mode other than the single application default setting?  My use case is
two different classes of documents: one that I want to view full screen in
single page mode, and the other in two-page mode.  Ideal would be a way of
saving this info as an annotation with the pdf file so that opening that file
would change the current default full-screen behaviour.

Another solution would be to have two different Skim applications, each with
different defaults and associate each with the respective documents (since one
can associate the app used to open a file with a file).  Is there a way to
register two different sets of preferences for a single app as "different"
applications?  There is a program (Fluid) which allows you to make different
"apps" out of Safari.  Not sure the easiest way to do this with Skim.
