I have always thought that good preferences organization is about good grouping of similar topics with further drill-down pages as you get to nitty-grittier options.
For example, I liked the way Linden Lab handled the Advanced Graphics tab, where you need to click a box to open up the specific settings for draw distance, object/tree/etc detail, etc. I think that serves as a good example of how lots-of-feature-options can be put intelligently into a menu.
