Your problem is not that there is no /boot/loader but that there is no /boot/kernel/kernel. If you check for /boot/kernel while md0 is still mounted on / it's not much use. You'd have to check /mnt/boot/kernel instead. Maybe you have to do a "cp -Rp /boot /mnt" before rebooting or something. Kind regards, Alex.
