I have had a similar mysterious experience.

When upgrading a net5501 from squeeze to wheezy, grub stopped working. 
Reinstalling it, and messing around with the config (after booting from 
a CF card) made the problem go away.

And then the other day, when trying out a new kernel, the problem 
reappeared.  So I had to stick a CF card in and boot from it.  Then I 
removed a couple of menu entries from /boot/grub/grub.cfg, and voilĂ , it 
booted up fine.  And the really curious thing is that after putting the 
menu entries back in, it still boots.

So there is some bug in grub and/or some net5501s that bites under some 
undetermined circumstances.  If anyone figures out what it is, please 
let me know.  In the meantime, I suppose I'll just install CF cards (I 
haven't been using the CF card slot), and keep an extra bootable 
partition there.
