Hi Mike, Thanks for the pointer. Reconverting the files to mzXML fixed the problem for now.
Yes.. I was building from the GPM source. I was told to add files for the K-score plugin before compiling. But didn't realize there were other difference too. Will look into building from the TPP version now. thanks!
