You can ignore the value in the conf.pl app, as it is just the version of
the config system.  Did you try subscribing to your INBOX? You might need
to use the telnet client to do so as I think we automagically hide it in
the folders list:

telnet serverip 143
A01 LOGIN "username" "password"
A02 SUBSCRIBE INBOX
A03 LOGOUT

Now see if it appears.

That is most unusual.  Does it show an error, or does it give the "There
are  no messages in this folder" message?  Have you checked your apache
log files?  Have you enabled server side sorting in SquirrelMail?
