Hrm...System Memory presumably refers to the System Heap (seen as System in About This Computer), and something just told me that it might mean that something in memory is blocking that area of memory (it lives at the bottom of the RAM space, apps load in from the top down) from expanding. If it happened to me a lot, I could see if Memory Mapper indicated this.
Mac OS is sensitive to the locations of applications in memory, so having free memory can mean nothing if the free space is not all in the right place. See if you can find Memory Mapper, and see if any apps are sitting in memory right above the system heap.
