Well i would check I/O thru-put on the hard disk. After i
enabled DMA on my IBM hd, the reads went from 3 MB/sec to 30 MB/sec.
So apt-get install hdparm. You also may want to try more
elaborate testing of the hd I/O with the test program bonnie.
