Have you tried eliminating some of your most obvious preferences?  
Trash-restart-delete trash?
Unfortunately there is no software that deletes "bad" preferences.  I know 
this is a simplistic approach but it has worked for me.  I don't have the 
grand settup that you have and that could be the difference.  Also do a 
startup with extensions turned off via the shift key.
