Do you have a RAMDisk enabled? Sometimes my machine offers to initialize my RAMDisk at startup. It's pretty rare though. Of course, your case could be different.
If noone knows the specific cause of your issue, I would run some disk maintenance (Nortons or similar) and rebuild your desktop as a scattergun approach to the problem.
Ooops. Didn't notice at first that you already did that. Well, if you haven't already, I would definitely drive a Desktop rebuild.
