The calculation for Renewal Date already does look at the most recent Dues payment.

Have you run the "Update All Find Fields" script since the second payment?  If not, 
try running it and see if the Expiration Date changes.  You might also want to check 
to make sure the Post Date for your second payment was entered correctly.  Let us know 
if these steps don't help.
