I'm reluctant to remove the separate way. In this case the stream is very narrow, but in other cases it often isn't. A bridge has a finite span length, a culvert has a finite length, and a ford surely has a length too? If the stream was mapped as water between separate banks, it would look a bit daft to have only a single node in the centre tagged as a ford.

p.s. Am I missing something? How can I see the actual dimensions of an element in the iD editor?
