It looks like execution of your fproml jobs requires more time than one of the timeout limits involved while calling the service and retrieving the results. One possible suspect is EBI connection timeout limit which is 5 minutes, as far as i know. I just made a test with taverna polling support and were able to retrieve results for a fproml job which took 20 minutes. For this I have right clicked my fproml soaplab processor then selected 'Configure polling properties' option. In the menu window opened selected the 'Polling' check box and press 'Apply' button. Then run the workflow with a multiple alignment of 25 sequences.
